Relaunch causes custom config file warning to reappear

Describe the bug
After relaunching Amethyst, if I open the preferences panel, the app warns me: "You have a .amethyst file, which can override in-app preferences. You may encounter unexpected behavior.". Checking the option to avoid this warning in the future does not persist across relaunching the app.

To Reproduce
Relaunch amethyst and open the preferences panel.

Expected behavior
The app should remember this preference across reloads.
